I doubt a little brake clean will hurt anything. A little green scrubbing pad might help as well.

Brake clean won't help with the rust all that much.

The scrubby pad will work better.

Once you find it, paint the mark with some nail polish or with a paint pen.

Use the fan pully to put it on TDC. Flywheel mark should be in the window.
Use a scribe or pen to mark it.
